Service Engine Light Flashing

Recently my 2012 had a service engine light that came on. It was sporadic but then started flashing. I have the extended warrant so to the dealer it went. I was told that the engine was missing out and there was buildup. There solution was that they needed to "tear down the engine and find the problem". They next day they called to tell me that actually they just need to run a cleaner through the engine. I was that for a long term solution I needed to "use more gas". They didn't fill me with confidence so I wanted to ask someone else. My wife and I pride ourselves on using as few gas miles as possible. We have had the car for 3 years and have used just over 200 gallons of gas. Using that much gas I have a hard time believing that there are issues with stale fuel. Does anyone have a clue what is going on? Any help would be appreciated.
